If system disk of Windows Server 2008 was replaced prior to manual disaster recovery, the system fails to start after the recovery.
Details:
If system disk of Windows Server 2008 was replaced by some
reason prior to manual disaster recovery, the system fails to start after the
recovery job even if the job was completed successfully.
The first
reboot after the recovery job replaces the system files and the registry with
the original state. However, the next reboot fails to start if the system disk
was replaced prior to the recovery job.

To prevent the boot failure, these hotfixes adjust the default entry in
Boot Configuration Data (BCD.)
Backup Exec for Windows Servers does not
detect a multi-boot system currently. Please follow the workaround section
below to adjust non-default boot entries when using a multiple-boot
system.
Workaround:To work around for this issue,
please follow the steps below:
I Start Windows Recovery Environment
(WinRE) as follows if the hotfixes mentioned above are not applied yet.
1. Insert the Windows Server
2008 installation disc, and then restart the computer.
2. On the installation screen,
click the Repair Your Computer link in the lower-left corner of the
screen.
3. In the System Recovery
Options dialog box, select Command Prompt
II. Make sure of the all BCD entries as
follows:
bcdedit /enum
III. Set a boot partition to each BCD entry as
follows:
bcdedit /set {GUID of
a BCD entry} device partition=C:
bcdedit /set {GUID of
a BCD entry} osdevice partition=C:
Note: To completely rebuild the BCD, the following
command can be used in the Command Prompt of WinRE.
bootrec
/RebuildBcd
